I think basically we've been watching too much Doctor Who and are trying to explain it in the context of that show's science fiction.
Heroes has a very looping and mutually dependent series of timelines, and there's just not the risk of things causing paradoxes. In order to change one possible future, Hiro has to experience pieces of futures that aren't his. It's a mindfuck, yeah, but I think I can get that part.
